I used the commander action to place two ships, and I had no wood in my supply. I placed the first ship, and paid 1 real to get wood from a field. Then, when I placed the second ship, I once again paid one real to get wood from a field. You are supposed to pay for all of your wood in a turn at once, so the first wood would have cost one real, but the second wood should have cost me two reals.

Quote from the rulebook: "At the end of his turn, he has to pay for the total amount of wood he bought in his turn.

Yes, it is only one Real, but that can often be the difference between taking the full action and only taking part of it.

I just realized this morning that, if you were to use a guild favor to place a ship, you could actually place three ships in a single turn. Buying all of that wood should cost six Reals, but could potentially only cost three if the same issue were to happen. I have not confirmed that this happens, but it seems reasonable to assume that it would, and might be worth looking into when you are checking out what definitely happened.

I wonder what "turn" is. Is I use navigator to place a Ship, then I pass and use Ship pass slot, is this the same turn as well?

Using a guild favor to place a ship, which I assume is the Navigator, would be at the start of your turn. If your turn is then to pass, then all of that is the same turn. It would cost one Real for the first wood, and then two additional Real for the second.

That is of course assuming that I understand the rules correctly, but I think I have that part down.

I think it this case game works correct, rules of the game are ambiguous. It's easier for the player to pay for the wood right after he used it, not at the end of the turn.

This bug seems targeted at the amount of money being paid for food. I've opened a related bug regarding the fact that when taking the Commander action, the game lets you buy wood for a second ship using money gained by moving the first ship: boardgamearena.com/bug?id=22529
